What makes the arms especially strange is that they aren't in their own special model group as you might expect, but rather attached to Deoxys' main body group. The extra arms are fully rigged with the exception of the fingers. While technically used, they never show up in-game and are hidden in all three of Deoxys' animations. Deoxys' model is a bit strange in that it has two extra arms with hands in addition to its four tentacles.
